The Bloody Gate is in a pass in the mountains that lead to the Vale. The Gates of the Moon are at the base of the Giant's Lance and passage through them is required to get to the Waycastles en route to the Eyrie. In both cases, "Gates" is just a term; both are really castles, more than just gates.
If you are coming to the Eyrie from Gulltown, you would not pass through the Bloody Gates but you would the Gates of the Moon. If you are coming to the Eyrie overland from the Riverlands, you would pass through both.
